돼지는 가축화되어 인류에 있어서 주요 단백질 공급원이 되어 왔으며, 오늘날 가축으로서의 중요성과 더불어 크기, 구조 및 생리 등 많은 부분에서 인간과 유사한 돼지에 대하여 장기이식 및 질환 연구 모델로서 그 활용도가 매우 확대되어있다. 특히 당뇨 및 비만 연구에 있어서 돼지를 이용한 연구가 중가하고 있다. 그러나 돼지의 지방 형질에 대한 분자생물학 수준의 연구는 다른 실험동물에 비하여 많은 진척이 이루어지지 않은 상태이다. 하지만 집단 분석을 통하여 지방 관련 양적형질좌위가 여러 연구자들에 의해 밝혀져 있으며, 특히 돼지 6번 염색체의 q25-34 위치는 여러 연구를 통하여 공통적으로 지방형질 관련 양적형질좌위로 보고되어 있다. 이 부분은 약 22cM으로 인간 1번 염색체와 18번 염색체의 약 50 Mb와 상동성이 있는 영역으로 본 연구에서는 이 부분에서 가장 공통적으로 근내지방함량 관련 양적형질좌위로 나타난 SW7l 초위성체 영역과 비교유전체 지도를 통하여 돼지 특이 염색체 절단 부위에 대한 유전체 구조 분석을 수행하였다.
유전체 구조 연구에 있어서 현재 가장 유용하고 정확한 방법으로는 박테리아 인공 염색체 (Bacterial Artificial Chromosome; BAC) 라이브러리를 사용한 물리지도를 이용하는 것이다. 따라서 먼저 한국재래돼지 수컷 한 마리의 혈액으로부터 유전체 DNA를 추출하여 이를 EcoRI 제한효소로 부분 절단하여 pBACe3.6 벡터에 삽입하여 라이브러리를 구축하였다. 총 175,968 클론이 만들어졌으며, 평균 125kb의 삽입크기를 가짐에 따라, 이 라이브러리는 7배의 돼지 유전체를 포함하고 있다. BAC 클론의 효율적인선발을 위하여 4차원 PCR 기법을 통한 선발 체계를 구축하였다. 100개의 96well 플레이트를 한 개의 superpool로 하여 19개의 superpool세트를 만들고 각 세트에 대하여 플레이트의 종과 횡 세트 20개와 well에 대한 종과 횡 세트 20개를 만들어 2번의 PCR으로 해당하는 BAC 클론을 선발할 수 있었다. 이러한 선발 체계를 통하여 38종류의 염색체별 초위성체 마커를 사용하여 평균 4.84클론이 선발되었다.
이러한 4차원 BAC 선발법을 통하여 SW7l 초위성체 마커를 시작으로 총 40클론을 선발하여 물리지도를 작성하여, 7개 최소중첩클론을 선택하여 무작위 절단 염기서열분석법으로 909kb 의 컨티그를 만들었다. 이 컨티그는 인간 염색체 18번의 qll.21-11.22에 상동성을 갖는 영역으로 확인되었으며, 인간 염색체와의 비교를 통하여 9개의 유전자(RAB31, TXNDC2, VAPA, APCDD1, NAPG, FAM38B, CI8orf30, C18orf85, DN119777)가 존재하는 것을 알 수 있었다. 이 중 DN119777은 돼지 EST데이터베이스를 통하여 확인된 유전자 영역으로 인간에서는 아직 확인되지 않은 상태이다. 평균 GC 비율은 45.75%이었으며, 33개의 CpGisland가 존재하였다. 이들 CpG island는 대체로 유전자 영역에 분포하고 있었으며, RAB31, VAPA, APCDD1, 그리고 NAPG 유전자의 경우, 1번 엑손을 포함하여 약 840bp 길이의 고밀도 CpG island가 위치하고 있었다. 인간, 침팬지, 마우스, 랫, 개, 그리고 닭에 대하여 유전자 비교를 통하여 TXNDC2 유전자의 Ka/Ks 수치가 정배열의 종과 역배열 종에서 4.1과 1.3으로 차이가 크게 나타났었다. 근내지방함량 관련 양적형질좌위의 909kb 유전체 분석을 통하여 RAB31, VAPA, 그리고 NAPG 유전자가 세포내지방합성을 위한 글루코오스 흡수에 관여하는 GLUT4 를 세포막으로 이동시키는 SNARE complex에 관여할 것으로 예상되며, 이들 유전자가 돼지 근내지방함량 관련 양적형질의 주요한 유전자일 것으로 추정된다.
또한 근내지방함량 양적형질좌위로 보고된 돼지 6번 염색체 q25-34 영역의 주요한 특징 중에서 SO228과 SW2098 초위성체 사이에 돼지 특이적인 염색체 절단이 비교유전체 지도를 통하여 밝혀져 있다. 따라서 이 영역에 대하여 12개의 BAC클론을 선발하여 이중 3개의 BAC 클론에 대한 염기서열분석으로 304kb의 컨티그를 만들었다. 이 영역은 인간 1번 염색체의 85Mb과 18번 염색체의 40Mb 영역의 상동인 것으로 알려져 있다. 304kb의 컨티그는 인간 1번 염색체의 85Mb 영역에 대한 절단부위의 일부분이라는 것을 유전체 비교를 통하여 확인하였다. 또한 304kb 컨티그에는 인간 염색체 1번의 47Mb 영역과 인간 염색체 7번의 130Mb 영역과 상동인 부분이 포함되어 있는 것도 알 수 있었다. 총 7개의 상동영역으로 구분이 가능하였으며, 더욱이 인간 1번 염색체 47Mb의 영역은 약 50kb로 218kb가 소실된 형태였다. 상동 영역을 기준으로 한 7개의 절단부위 중, 6개 영역에서 LINE-I 서열이 보였으며, 1개 영역에서는 ERLV의 LIR이 보존되어있는 것을 알 수 있었다. 이로부터 이러한 돼지 특이 염색체 절단 부위는 돼지와 소의 조상 ferungate의 1번 염색체가 ERLV 서열로 인하여 이중 역위가 발생하였으며, 그 후에 NINE-I 서열에 의하여 인간 염색체의 7번, 18번의 상동영역이 전위 및 섞임 현상이 일어나게 된 것으로 추정된다. 또한 304kb 컨티그에서는 PDZK1IP1, 그리고 MCOLN2 유전자의 구조가 확인되었고, CYP4A22, CYP4Z1, CYP4X1, and MCOLN3 유전자가 소실 및 절단에 의해 이 영역에 존재하지 않고 있음을 확인하였다. 이러한 지방형질과 관련된 양적형질좌위에서의 돼지 특이 염색체 절단부위에서 지방합성 질환과 관련된 MCOLN 유전자군과 지방분해과정에 참여하는 cytochrome-p450 유전자군의 특이적인 재배열은 돼지 특유의 지방형성 기작을 이해하는 중요한 단서가 될 것으로 판단된다.
